All the comments so far are about Christianity, but there are a few comments about other religions, especially Hinduism (involving Apu). Like when Homer sees the statue of Ganesh, and Apu says something like "Please do not try to feed peanuts to my god!" In the episode where Bart finds out about a Burlesque house in Springfield, and Homer makes him work there, the song that the owners sing to make the angry mob that's assembled outside go away contains the phrase "The extra arms on Vishnu." It's incredibly hilarious.

Homer: To overcome the Spider's curse, simply quote a Bible verse...ummm..."Thou shall not..."
[He gives up, picks up a rock and throws it at the spider, killing it.]

From the movie: Homer: "Why can't I worship the lord in my own way, by praying like hell on my deathbed?" I also love the part where the people in the bar run into the church, while the people in the church run into the bar. I can't remember the exact bit, but I remember something similar from the TV series. Bart says something about a life of sin, followed by a deathbed confession. I like the bit where Reverend Lovejoy says "Be they Christian, Jewish, or...Miscellaneous" pointing at Apu, and Apu gets offended. Apu has some pretty choice lines himself. The recent Treehouse of Horror episode (Dating back a couple of years now) which spoofs the Most Dangerous Game, where Apu is shot, reincarnated, rinse and repeat, and makes a crack about you being unable to kill a Hindu.

It was the episode where Bart became a faith healer. I like how the faith healer answered that with a "wow, good angle".

After hearing Flanders as principal of the elementary school make a reference to "praising the Lord", Superintendent Chalmers outragedly says "a prayer in a public school? God has no place within these walls, just like facts have no place within an organized religion!"
