In other words, the republicans who voted yes only voted yes because religious organizations (not limited to churches and the like) can not be sued for denying same-sex couples a ceremony, a reception hall, etc.

It seems to me that the law was passed by the state senate, but it still needs the governor's signature. That's a virtual certainty, though, since Cuomo is ridiculously pro-gay rights.
As for the religious protections, I'm not too concerned. If a church doesn't agree with gay marriages, it shouldn't be forced to perform them. That would violate the Free Exercise Clause, and as long as justices of the peace can marry same-sex couples everything's fine governmentwise.
